It really sucks that Adobe FlexBuilder2 uses the old Macromedia Style icons, I thought about making one but I figured someone already did.. lo and behold they sure did. Here is a really nice replacement created by Josh Buhler.

Also, you don't need any icon changing software to use this.

Just do a Command-I on the Icon file, then Click on the Icon in the Info Window and press Command-C.
Then do a Command-I on the Flex Application, but this time, do a Command-V on the Icon.
(You may need to remove Flex from the Dock and Put it back for the icon to update)

This is an easy way to change the icon of any Application/File or Folder in Mac OSX</description>
